Have you looked at Movies Anywhere recently? Mine only shows the SE and when I click on it it says I might be interested in the theatrical, which is no longer in my MA library.
Tinkering with this movie on digital continues. I purchased this from Apple the day it went on sale.
I only have one listing in Movies Anywhere now and it's for the SE in Dolby Vision and Dolby Atmos. I no longer have the theatrical on MA.

Here's today's Abyss update. The Vudu SE is now 4K and Dolby Vision but 5.1 only. This isn't so bad as the 5.1 mix seems to be the correct SE mix. The SE Atmos mix has some bits from the theatrical mix.
Well now that that's done I get the SE in Dolby Vision and Atmos and the SE in HD and 5.1 and no theatrical cut on Apple. I take it this is what everyone else is experiencing, right?
This is what I see when I search for the title on my Apple TV. Note the SE running time and both Dolby logos. I've confirmed this is the SE and it plays in both Dolby Vision and Atmos.

This is hinky. The Abyss (both versions) in my Apple library play in HD and 5.1 but when I search for the movie and play it from that menu it's the SE in Dolby Vision and Dolby Atmos. The menu screen even shows a running time of "2 hr 51 min."
