Hi,

If I buy a Samsung HW-Q950A I understand I'll have to connect it via the eARC HDMI port of my TV. Then I'd have to plug all my other devices to my soundbar input ports.
The Samsung HW-Q950A has 2x HDMI inputs.

What if I have to connect:

-Apple TV
-Blu ray disc player
-Jvc XP EXT1 headset

How can I do that?

In other words, if I connect the TV and soundbar using the eArc, where do I connect my headphones?

There are no other HDMI output ports neither on TV or SB. The headphones requires HDMI to play Atmos which otherwise won't work on Toslink.

Would that work (see pic)?

I've never seen a headphone system like your JVC, but in reading the manuals I think that in your case all the devices would connect to the JVC (not the soundbar). The soundbar would then just connect to the TV, so the video chain would go through two devices (JVC -> ARC -> Samsung -> ARC -TV).
You'll only need the Toslink connection from the TV to the JVC (as in the diagram) if you're getting signals from the TV, say if you have your cable directly attached to the TV. (And if that's the case, if the cable has an HDMI option, connect that to the JVC instead of the TV.)
